Keep a local folder in sync with the device, in the direction you choose.

Nothing is written until you review the plan and press Apply. Deletions are off by default and always ask for confirmation.
Compare by content is read-only: it reads every file off the device to find dumps whose bytes exist nowhere in your local folder, whatever they are named. Slow — roughly 0.2 s per file.

What do you want to do?

Download everything Copy the whole device into your local folder, keeping the device's layout. Writes nothing to the device and deletes nothing. Replace device with local Erase everything under the device folder, then write your whole local folder back. Nothing is skipped and nothing is checked — the only way to be certain the device matches, since a file of the right size and the wrong contents cannot be spotted without reading it back. Slow: the entire library over a ~2 KB/s link. Smart sync Send each side the other's changes, using the record of the last sync. Matches on path, so it works best when both sides are laid out the same. Sync by amiibo Ignore folders and filenames entirely; ask only whether each amiibo is present on the other side. Use this when the two layouts differ. Never deletes.
